I have four DW layers on top of each other, two of which contain flash content
- I have had to set wmode to 'window' in order to make the movies work in
Firefox.

This means however that when I load the page the movies flash up on screen
whilst they are loading before disappearing even through they layers in which
they are contained are set to hide onLoad (z index has no effect)

I hope this makes sense - does anyone have any ideas ?

You might want to take a look at this: http://www.alistapart.com/articles/flashsatay.
It eliminates the embed tag.  Not sure if it will help in your case,
but it has solved many a problem for us  when dealing with Flash and
the object tag.
